Evolutionary and topological properties of gene modules and driver mutations in a leukemia gene regulatory network

چکیده
The diverse, specialized genes in today’s lifeforms evolved from a common core of ancient, elementary genes. However, these genes did not evolve individually: gene expression is controlled by a complex network of interactions, and alterations in one gene may drive reciprocal changes in its proteins’ binding partners. We show that the topology of a leukemia gene regulatory network is strongly coupled with evolutionary properties. Slowly-evolving (“cold”), old genes tend to interact with each other, as do rapidly-evolving (“hot”), young genes, causing genes to evolve in clusters. We argue that gene duplication placed old, cold genes at the center of the network, and young, hot genes on the periphery, and demonstrate this with single-node centrality measures and two new measures of efficiency. Integrating centrality measures with evolutionary information, we define a medically-relevant “cancer network core,” strongly enriched for common cancer mutations (p = 2 × 10). This could aid in identifying driver mutations and therapeutic targets. Complex networks | Evolution | Genetics | Cancer | Leukemia

Exploring Gene Signatures in Different Molecular Subtypes of Gastric Cancer (MSS/ TP53+, MSS/TP53-): A Network-based and Machine Learning Approach
Gastric cancer (GC) is one of the leading causes of cancer mortality, worldwide. Molecular understanding of GC’s different subtypes is still dismal and it is necessary to develop new subtype-specific diagnostic and therapeutic approaches. Therefore developing comprehensive research in this area is demanding to have a deeper insight into molecular processes, underlying these subtypes. In this st...
متن کاملEvaluation of the CD123 Expression and FLT3 Gene Mutations in Patients with Acute Myeloid Leukemia
Background and Objective: Identification of cytogenetic and molecular changes plays an important role in acute myeloid leukemia (AML) patients. Thus, they are used in classification, prognosis and treatment of the disease. The CD123 expression and FLT3 gene mutations are also the variations that may assist in prognosis and treatment of patients with AML.Methods:</...

Background and Aim: Molecular basis of Acute Myeloid Leukemia (AML) involves mutations in regulatory genes of cellular proliferation and differentiation.Mutation in tyrosine kinase receptor gene of FLT3 occurs in high frequency in AML, resulting in proliferation and abnormal survival of leukemia cells. Mutations in Internal Tandem Duplication (ITD) and D835 of FLT3 gene are associated with ...
متن کاملI-13: Transcriptome Dynamics of Human and Mouse Preimplantation Embryos Revealed by Single Cell RNA-Sequencing
Background: Mammalian preimplantation development is a complex process involving dramatic changes in the transcriptional architecture. However, it is still unclear about the crucial transcriptional network and key hub genes that regulate the proceeding of preimplantation embryos. Materials and Methods: Through single-cell RNAsequencing (RNA-seq) of both human and mouse preimplantation embryos, ...
متن کاملFrequency of DNMT3A Mutations in Patients with Acute Leukemia in Mashhad
Background and Aims: DNA methyltransferase3A (DNMT3A) is necessary for the adjustment of gene expression, and the mutations in the DNMT3A gene are reported in a variety of leukemia cases. DNMT3A mutations are during cancer progression and cause poor prognosis in many leukemias. Thus, this gene can be a target for new treatments. This study aimed to examine the distribution of DNMT3A mutations i...
